The power that is "drained" from a supercharger is negligible. It is the same as running the air conditioning. When tuning a car it is important to run the car at maximum load to accomplish the optimal fuel maps. Therefor if your running a supercharger then it is getting the most smooth fuel map, which makes for bigger gains.
