The ECU is not completely different but it will require some wiring in order for it to work. Not too terribly hard though
few more things is the b16b easier b/c its a "civic" engine than say b18c. can it be done for like 4000 without the cost of the car. oh and the important thing will my a/c still work

Why wouldn't your ac work? I don't think it really matters whether its a civic or integra motor. If you are doing a swap then get the ecu/wiring harness for the new motor and get it put into your car, and while everything is out put in the clutch master cylinder, hard lines if the transmission is pneumatic, the pedal assembly and the shift linkage. You'll have to cut the floor a little.
