I know from having a WRX a lot of mods on most modern boosted vehicles requires a retune to at least compensate for the airflow. K&N usually doesnt require this but I would think that any change to the intake could possibly cause the issue. Best thing, install the stock intake, reset your ECU, and see if its still there. If not, you have your answer.

a k&n should make no difference on a MAF based car as far as the tune, it will compensate for the airflow. You need to check the wiring & vac hoses to the boost solenoid and the vac lines to the wastegate. if i had to guess id say the line was left off somewhere.
