It will work with a Mach 1 if you are planning on getting dyno tuned or getting mail order tunes put on it since those tunes would be specific for your car. The tunes that are loaded on it now are specifically for 03-04 Cobras, but as far as just plugging it in and loading the tunes that are on it now it won't work. You need tunes for a Mach 1 loaded on it.
