i am writing a paper on The Ramayana (a literary epic)
when i say something like:
The celebration of Rama’s return is the most apparent influence that the caste system has upon The Ramayana
do i underline The Ramayana?

Yes, it is a literary piece, hence underlining.

Though if you were to say "....caste system has upon The Ramayana, which from here on out i will refer to as The Rama" then you wouldn't.

Er you would underline it that first time, but afterwards when you referred to it as the Rama, you wouldn't have to underline.

Yes. I prefer all my literary contributions to be underlined.
